Yes, The Wayback Machine has been scrubbed of some things in the past. I wouldn't doubt that these things will eventually be scrubbed also. I'm very surprised those papers showing ivm in a positive light vs cancer are still available.
Archive by hard copy. The internet will be taken down someday and all digital information lost forever. I'm guessing even personal computers will develop 'worms' and saved files will disappear.
